When I go to paint certain areas...ie. bottom, bow seam......will I do this before glassing?

No, paint after glassing, otherwise the resin won't penetrate the wood and the glass skin will peel off later on.

Also, do NOT glass over an oil based stain - only water based stains will allow adhesion between the wood and glass. If you've already slipped and put down an oil based stain, simply sand it enough to break the surface. Then you'll have enough adhesion.
Isn't it amazing!! The person that never has the fortitude to pursue his own dreams, will be the first to try and discourage you from pursuing yours.
