I had the sides covered over the winter and while I was painting the bottom, when I took it off today to make a start on the varnish I found these marks in the fiberglass that were not there when I covered it up. Any Ideas what I can do to get rid of them, there are also some on one of the sides
Please don't say what I think your going to say :shock:

Looks like there may have been a slight reaction between the epoxy and the plastic.

See if a light sanding will remove it.

I agree with Bill. You will be sanding the sides anyway for the topcoat. You might try some denatured alcohol first to see it it is some kind of adhesive. Look's like it will finish very nicely!!! Good job!!!

It's definitely not adhesive it's like the cloth has turned opaque in the photo above you can see the plastic stuck to the side with moisture so I'm thinking maybe over the winter the epoxy has absorb some of the moisture. If I was to sand it back to the wood is there a way of repairing it :(

OK, I do see that it looks like the cloth may be coming through. I would try wiping it with alcohol to see if it momentarily disappears when wetted out. If it does, you may be able to recoat the areas with resin to bury the cloth.

If the alcohol works you might try some CPES rather than straight resin.

Hit with a blow dryer and see if it clears. It may just be moisture that will come out.

If the plastic film is PVC (vinyl), it will outgas or bloom. These are plasticizers (for flexibility) and lubricants (used in processing the plastic) that come to the surface of the film. Other plastic type may do this also, but olefins like polypropylene and polyethylene are less likely to do so. Denatured alcohol or ammonia/water wash should remove this if this is what's happening.
